When you change the security settings on the system folders (such as C:\Windows) it will change the security setting of all the files and folders in the Windows directory. Depending on what changes are being made, it may remove various security protections on applications and key Windows files.
Generally you would make security changes to a specific sub-directory or set of files rather than the entire system directory.
It may be best to avoid changing these settings for the System directory unless you are very sure of what you are doing.
